I would use the OpenCASCADE factory:
Simplest:
SetFactory("OpenCASCADE");
Cone(1) = {0,0,0, 0.5,0,0, 0.5,0.2, 2*Pi};
Sphere(2) = {0.2,0.4,0, 0.1};
BooleanFragments{ Volume{1}; Delete; }{ Volume{2}; Delete; }
Physical Volume(1) = {1,2};
A bit more involved:
SetFactory("OpenCASCADE");
Cone(1) = {0,0,0, 0.5,0,0, 0.5,0.2, 2*Pi};
Sphere(2) = {0.2,0.4,0, 0.1};
Delete{ Volume{1,2}; }
BooleanFragments{ Surface{1}; Delete; }{ Surface{4}; Delete; }
Recursive Delete { Surface{6, 7}; }
Surface Loop(10) = {2:5};
Volume(1) = {10};
etc.
