Just remove the "Surface Loop" and "Volume" definitions from the file:
the extrude command (with layers) already defines the volume.
(With these definitions in, Gmsh actually tries to mesh the volume
twice: the first time with prisms using the extrusion algorithm, and
then with tetrahedra using the unstructured algorithm--which fails since
you have quadrangles on the boundary.)
