Cf. https://onelab.info/trac/gmsh/timeline: I merged the patch, then reverted it as it broke our nightly builds... (maybe this requires a too recent version of cmake)
Doesn't the old version work if you specify the path where the hdf5 stuff is installed using e.g.
cmake -DCMAKE_PREFIX_PATH=/path/to/hdf5/stuff ..
