[Gmsh] msh output should keep all elements when physical ID is defined

Hi Prof. Geuzaine and gmsh team,
This is a suggestion. msh output has several attributes, one for Physical
ID, one for geometry ID, which is good. For example, when I define plane
surface '1' and physical surface '99'. msh output will show triangle
element with '99 1'.
However, compare with and without the definition of physical ID, msh output
will delete the point and line elements when physical ID is defined. I
think it may not be a good idea to delete them because a output of point,
line, triangle, tetrahedron complete element list with physical ID and
plane/volume ID is very useful.
